With the success of the Mounties had during the 1984 season, Mount Allison's head coach Steve Bruno won the Frank Tindall Trophy for being the best coach in the CIAU that season.

The following season in 1985, Mount Allison took the momentum from last season, and won their second straight Jewett Trophy. With their Jewett Trophy, Mount Allison returned to the Atlantic Bowl, but unfortunately for Mount Allison, they lost in the Atlantic Bowl to the Western Mustangs 54-3.

Mount Allison's next significant season came in 1991, when the Mounties reached their second Vanier Cup. The way Mount Allison got to the Vanier Cup was by winning their third Jewett Trophy in their school history, when they defeated the Saint Mary's Huskies 25-24. With that win over Saint Mary's, Mount Allison went on to play in their third Atlantic Bowl where Mount Allison played the Saskatchewan Huskies in which the Mounties defeated Saskatchewan 31-14, and went on to play in the Vanier Cup against the Wilfrid Laurier Golden Hawks. During the championship game,Mount Allison lost another close game as they were defeated by the Golden Hawks 25-18 in Toronto and this was the last time in which Mount Allison had reached the Vanier Cup.

The next significant season in which Mount Allison participated in was in the 1996 season, where Eric Lapointe won the school's first Hec Crighton award for being the most outstanding player in Canadian Football that season. The next time in which Eric Lapointe won the Hec Crighton was in the 1998 season.

Mount Allison's last championship was in 1997, when they won their fourth and final Jewett Trophy in the 20th century when they defeated the St. Francis Xavier X-Men by the score of 20-17. With that win in that championship game, Mount Allison went on to play in their third Atlantic Bowl in which they played the University of British Columbia (UBC) Thunderbirds. In the game, the UBC Thunderbirds went on to defeat the Mount Allison 34-28.
